And perhaps write a how to somewhere to share your newly gained knowledge ;)?

Seriously, what programme did you use in the end to do the subtitles?

As LinuxIsInnovation wrote I used Subtitle Composer to make Subtitles and then I used mencoder to "hard code" the subtitles on the video.
