Can't read part of collection

I have a music collection stored on an external USB drive.  It consists of mostly flac files ripped from CDs and organized by CDs with one CD per directory (~/drivename/Music/directory/file.flac).  When I have Amarok 1.48 scan the collection starting at the "Music" directory, the collection only shows about half of the CD directories, no matter how many times I have it rescan the collection

Interestingly, dolphin 0.98 (under kde 3.5.9) is also unable to see the contents of those same directories (although it does see the directory itself), but konqueror and dolphin 1.02 are able to see the contents of all directories.  In any case, the hidden files are not corrupt since I can play them in Amarok by right clicking on them in konqueror and requesting that the file be opened with Amarok.

I've tried deleting the two database files in ~/.kde/share/apps/amarok and having it rescan, but the files remain hidden.

Any thoughts on what's going on or how to fix?
