My mouse and pen stylus appear as two different points on Krita, I am using the free 2.9 version from the site, and using a Wacom Bamboo tablet CTH-670

I Can draw fine with the tablet but I can't click anything else outside the canvas confining me, but I can click anything with the mouse. How do I move outside the canvas to click things to make things easier for me?

That should just work out of the box. Krita doesn't do anything special when it comes to using the stylus to click on buttons and so on, so I suspect some wacom driver configuration issue.
