I can add layer or merge them through Layer button on the top but I can not see the layer itself on the layer toolbar

This takes the biscuit for weirdest bug ever... Try to reset your workspace (top toolbar, right-most button) and if that doesn't help, remove %APPDATA%\Roaming\krita\share\config\kritarc and see if that helps.
