When I run Krita, pieces of the workspace won't interact with my mouse. Clicking on things doesn't do anything. Sometimes I can change tools, brushes etc. Sometimes I can draw on the canvas. Sometimes I can't interact with anything. The mouse wheel always works for some reason, though.

So I've messed around with it more and I figured out that the first thing I click on is the only thing I can interact with. So if I open krita and click on the workspace, I can add brush strokes. If I click on the layers/brushes/tool options window, I can switch between the three of those.

That's something I cannot explain -- it's probably unique to your system, I'm afraid.

I can relate to this problem, if I understand correctly what Supdup is saying. Interaction with the canvas can only be initiated after you click on it. For instance, picking a color from the color selector docker and then trying to use the canvas input shortcuts to manipulate the canvas (move, rotate, zoom, etc). No canvas input shortcut works until you click once on the canvas.
I though this issue was well known since I've been experiencing it in every single version of Krita.

Regarding the system, I have two different machines, one running windows 8 and the other 10 and the issue persists no matter the version of the software, clean installs, etc.

So if it is a unique issue, what would be the general steps I should take? I've already reinstalled it multiple times.

I'll post a video later today showing the problem. I tested it yesterday, and a similar issue happens when I try to use GIMP, so it is most likely an issue with my system.

You might try Linux. :)
