So I've been working on a piece for a bit, and I finally got the line work done and I colored a few things. When I saved my progress, I accidentally saved the file as a jpg, which marked it as finished and made my six layers into one. I'm not sure what to do, as I have to add color which I previously would have put the layer under the lines. But because everything is one layer, it would go under everything, even my white background, and only show up on the transparent layer. Is there any way to get my layers back?

No. There is no way of getting your layers back. The second next version of Krita will warn you that you will lose your layers when saving to a file format that doesn't support layers, but probably not loudly enough that people will pay attention. But from a jpeg image, which is a lossy format by definition, so even the pixels you painted will have been changed, it will not be possible to retrieve your original work. Save as .kra, export as whatever else is the rule.

Depending on the image it maybe is possible to separate at least the lineart from it. You can stuff for this in GMic -> Layers there are multiple ways to split your image by specific informations into layers. But it will not be the same as your original one. Another way is to search for any autosave files on your drive, they are usually .kra files and start with a "." so turn on "show hidden files"

I wonder if would be possible to have on the settings a toggle for "always save a .kra file" making it an option, wouldn't be too obtrusive as GIMP asking every single time you close if you want to save in its own format, but more of a pre-set for a workflow based on the users choice, thus something on the settings window where "create backup file" resides. Just an Idea.

Usually if you do nothing and just want to save your image it'll save as .kra. Unless you started from a jpeg, then it'll overwrite the jpeg.

Krita 3.2 will offer a checkbox to also save as .kra if it determines your image contains things that cannot be saved to the format you've selected. |

Not necessarily : ) if you start a new document and instead of export you "save as" .png or .jpg, then you close Krita, it will not warn you to save the file and simply close, thus a little mistake can make someone loose some work there. If you "export" then close krita, it asks if you want to save the modified dialog as expected. Thus the issue is present not only by opening jpg/png but also by creating new files.
That's a great news indeed! : )
