In the calligraphy tool options docker, those fill options seem to be used as 'appliers' rather than stroke mode selection.

Draw some calligraphy strokes on the layer. Then use the Shape Manipulation Tool (the large arrow) to select one or more strokes. Go back to the calligraphy tool and then the calligraphy options docker fill buttons can be used to apply fill, gradient and pattern to the selected shapes.

These seem to be a convenient subset of vector shape effects tools. As an alternative, you can use the large arrow to select the calligraphy shapes (or any vector shapes) and then use the Gradient Editing and Pattern Editing tools to give much more control over applied gradients and patterns.
