With Krita 4, the options for at least the Pixel Engine seem screwed up and are not the same as in the documentation.
For example, Size, Opacity, and Flow appear twice. Other things like Source, and Painting Mode are not there. This is on Windows 10, 64-bit. A picture of what I get would be worth a thousand words, but I don't see how to attach one. Here's a thousand words worth of what I get with Krita 4.0.0 appimage on Linux: https://i.imgur.com/p3CShj2.png
Size, Opacity, Flow, etc. do appear for a second time at the end of the sliding window but they are in the Masked Brush section expansion. https://docs.krita.org/Masked_Brush I have Source and Painting Mode in mine too, as you can see. I'd be surprised if the Windows version was different. |

Mine doesn't look like yours either. In the absence of a picture, This is what mine looks like:
........General Brush Tip Blending Mode Opacity Flow ....Size ....Ratio ....Spacing ....Mirror ....Softness ....Sharpness ....Rotation ....Scatter ........Color ........Texture ....Pattern ....Strength ........Masked Brush ....Brush Tip ....Size Opacity Flow ....Ratio ....Mirror ....Rotation ....Scatter General, Texture, and Masked Brush is expanded, Color is not. I didn't realize the first time that the ones most indented can be expanded or contracted, since the icons are too small to tell they are arrows. If Color were expanded, it would have Source, and sub items to Source plus Painting Mode. The second Size, Opacity, and Flow is actually under masked brush, I now see. So maybe they are all there. It is confusing because 1. The expand and contract icons are so small I can't tell that is what they are. 2. The Indentation is definitely misleading. It's too bad I can't attach a picture. It would be easier to see. |

As you describe it, in writing, yours is exactly the same as mine. Note that I slid the sub-window scroll bar all the way to the bottom for my picture to show all the Masked Brush itmes.

We do need a bug report about the duplicates in the list, though. If there's a report, Scott can look into it.

I don't think they are duplicates. They are characteristics of the Masked Brush, a new item in 4.0.0.
