When you make a selection in a paint layer and then use the Transform tool, your dashed selection boundary is replaced by a rectangular bounding box that the Transform tool uses. This is your guide for using the Transform tool and has handles on the sides and corners for manipulation.

When you've finished performing the transform, you can get your original selection back by clicking the Freehand Brush tool in the Toolbox docker. You can also (from the top menu bar) do Select -> Deselect followed by Select -> Reselect but it's quicker to just click on the Freehand Brush tool.

Using the Move tool has a similar situation.

If this doesn't help, can you give a description of the steps you perform that cause you problems and also post a link to a .png screenshot of the problem?
