I have disabled the Alt+F1 shortcuts that launches the application launcher in system settings > workspace > shortcuts > global shortcuts > plasma. Yet when I reboot my computer the shortcut is bound again.

Do you restart with the previous session? If not, you can change this in the System Settings -> Workspace -> Startup and Shutdown
Else, you lose all changes made in the previous session

That shouldn't happen, I suggest you make a bug report about this at https://bugs.kde.org
