Different keyboard options for different physical keyboards

I have a laptop which I some of the time attach to a docking station with an external keyboard. For the external keyboard I would like the options to have both Alt and Meta on the Alt keys, and both Win keys to select Level 3. This is easy to set up in the system settings program. But the integrated keyboard in the laptop however has some fewer keys, and there I can't have these options applied.

Is there a way to configure different keyboard options for the two keyboards?

If not, is there a way to simply switch between the option setups? Something similar to how one can switch between more than one layout, but for options?

If not, is there a way to control those settings from the command line, so I could make a little script to switch?
