Why would I use a Book Collection rather than a Bibliography? Why are they even two different things?

The Bibliography collection extends the book collection to add additional features related to bibtex import/export and importing from other data sources. You're correct, you could just as well use a Bibliography for your book collection if you want. The icons will show a bit differently and some of the menu commands and data source options will be different.
