Whenever I make a change to a transfer transaction (the date, for instance), I get a warning saying You modified one part of a transfer. Is there a way for me to modify both parts at the same time?

Are you using the "Standard" Edit Panel? If you switch it to "Transfer" it should amend both sides of the transfer with any changes.
