The spam assisstent offers to move detected junk to a specific folder. Can I move spam incoming from account A to A/Junk and from account B to B/Junk?

You can. You will have to set up two different filters, though, and set to which accounts they apply to in the "Advanced" tab of the filter configuration interface.
