Couldn't see any empty emails amongst those that I imported, but for now I've solved it by recreating the folder structure and moving the emails into the new folders.

Could you, please, be more precise? You mean, you (re-)created directories inside directories? Which ones (if this is non-sensitive info)? You mean cur/ new/ and tmp/?

I solved it by quitting kontact
selecting "configure" in akonadi-tray
Remove Local Folders
Akonadi will recreate the Local Folders automatically, but edit it, and point it .local/share/local-mail
restart kontact and wait for kmail to reload messages
