I am running KDE-4.3.5. For a few weeks now, I notice that all my KDE program (dolphin, gwenview) starts up extremely slowly. After I click their icon, their icon will flicker with the mouse cursor, but the window would come up few MINUTES later. If I launch them from command line, there is no obvious hint of any error/warning either.

As I suspected, new user or nuked ~/.kde4 fixes the problem, but I also lost all my customizations. Do you have a list of more intelligent subdir under ~/.kde4 to nuke?

Try removing /var/tmp/kdecache-$USER and /tmp/kde-$USER outside KDE.

I am sure that won't help. Both my /tmp and /var/tmp are mounted as tmpfs, so should be wiped at reboot. However, the problem occurs at first login after boot.

Run kdebugdialog, enable everything then run a non Nepomuk KDE application from the command line such as Konqueror. Then try with a Nepomuk enabled one such as Dolphin or Gwenview.
Was there any difference between them? If the non-Nepomuk application was still slow, please post the debug output.
