(1) I select 3 torrents and want to set speed limits for them but when Speed Limits manager appear I see... whole torrents list! Ok, current torrent selected, but other? It's absolutely unusable. My seed-list already contain 30 torrents and when I move all torrents from uTorrent it grow up to 300 torrents. Searching in all this torrents 3 of them not good idea, right? I think when user call this function from popup menu Speed Limits manager will appear only with them. Even with only one torrent if user call this function from one torrent.
Maybe it is good idea to have somewhere button or menu item, which show SL manager without filtering (and we already have both of them), but popup menu is absolutely wrong place, popup menu will work only with selected items. (2) Same as controlling visibility of columns from menu. Useless and misplaced. Everyone know, if you want to configure columns -- rightclick columns, but not list items. It's true for all programs, which I seen before.

What isn`t remembered never happened. Memory is merely a record. You just need to rewrite that record.

This is something for 3.3.

It is not useless, the problem is that right clicking on the header is not really visible, and we have already had people complaining that they couldn't hide columns (because they couldn't find the menu). That is why we added the columns menu to the view menu.
