I filed bug 27, but I have not heard anything back after several weeks. Should I assume it is only I that has this problem? If you do not have this problem, please tell me the versions you are using for kdenlive, ffmpeg, mlt, etc.

This bug is a show stopper. :( Any suggestions?

I'm using the current SVN version now, and sometimes I see such a problem, too. Usually, the timeline however is precise. It seems to happen sometimes when a clip gets removed in the timeline before - but I can't find an easy way to reproduce.
