The application menu is light gray when it should be black and I have the plasma dark theme set.

You might try out different themes in System Settings -> Workspace Theme -> Desktop Theme to see if there are others which provide better visibility.
If that doesn't seem to make a difference, you might try changing the color scheme under System Settings -> Colors. (the menu color may still be tied to the Window Background color setting)
