Corrupted? configuration file affecting panel.

I have a very bad habit of trying out new global themes. Often this takes out panels and widgets. I of course replace and set them up again.
This seems to have caused a problem in my newest adventure. My "empty" panel which I put my icons I get from my launcher now is showing up with a problem. when I reboot that panel keeps loading up with duplicate icons. It is very easy to get rid of them, but is annoying I have to do this every time I reboot or desktop refreshes.
I don't know if it is a corrupted file that can be fixed without losing my set ups. Or a bug that will clear up in another update.
