I am on 3.5.10 and somehow my desktop configuration got messed up, and my desktop is showing my home folder instead of my home/user/Desktop folder.

Where can I set the right folder

Try KControl > System Administration > Paths

or:

kcmshell desktoppath

And change the "Desktop Path"
