When I switch virtual desktops the focus of the last active window is maintained nicely,

But when I switch activities it sometimes focuses the lastly used window and sometimes it does not.

Is that because activities are not maintained enough?

I actually find it a better idea just to make a multi-level virtual desktops,

I searched the internet for a fix for the random window focusing issue but I can't find the reason

Are you on wayland? I just recognized this with Emacs which has an own activity and I always have to focus it after changing. I think this is XWayland related, but never digged in to.
