I am using kde 4.2 from trunk (using neon repositories in ubuntu). On searching k menu for apps they are listing duplicate entries for kde apps not on gnome apps. I othe kde installation from ubuntu experimental branch which is running on kde 4 beta 2 does not have this problem.

Could you compare the output of "export" under both KDE 4 compiled trunk and Neon packages? The differences will probably reveal what changes they are making to hide the second lot of KDE apps.
