regarding the files / folders affected, do the names have any special characters in their names? Also, do they display correctly in Dolphin / Konqueror?
Have you also tried moving any window over the folderview to force a repaint ( the mouse is usually sufficient but anything will work )

Given that they can display when the mouse moves over them, means that it just needed a repaint. Does it happen every time you login? Also which version of KDE 4 are you running?

Do you have another user you can reproduce it under? I have never heard of the names being mixed up between the items either, If you can reproduce under another user please file a bug ( bugs.kde.org ). If you cannot, try removing your plasma configuration ( plasmarc & plasma-appletsrc in ~/.kde4/share/config )
