The XDG_DATA_DIRS environment variable is set to '/opt/project-neon5/share:/opt/project-neon5/share:/usr/share/project-neon5:/usr/local/share/:/usr/share/:/usr/share'; make sure this includes all paths where Akonadi agents are installed.

Seems to be fairly indicative of the problem. Do you have a mysql.conf file somewhere else within your home directory?
I suspect Neon's packaging / environment variables may be confusing Akonadi as it is successfully printing the contents of a MySQL configuration file (at least once) in the earlier output.
