Actually since there is no paper to reference to (no TR, no white paper), I would suggest you to simply refer to the Eigen library via the main web page URL: http://eigen.tuxfamily.org using a bibtex misc reference. According to the policy of your journal and the way you used Eigen, you might also simply use a footnote or put it in the acknowledgment section. That's up to you, and whatever way you refer to Eigen we'll be pleased with it!
