It seems that the notifications that pop up on the desktop when email arrives kicks off before the filters are applied. This means that an email which is auto-filtered to a subfolder has a notification that it is in the inbox/main folder. It would be more useful if the notification was processed after the filter and reported the correct folder so I would see that it was..say.. a PayPal email.
