I don't know this idea will be hard or simple to realize. It need to integrate with Krunner and KWin and creates additionally dbus service.

Just allow applications to integrate one's window with krunner. Application can register runner for each of own window. User can select windows for search inside it by clicking on button on titlebar. Last active window will always be searched (if application owning that window registers an runner for that window).
