Just add new options (checkbox) to delete .desktop file, when this file is application type:
- Remove working directory (with warning working directory may not be application directory) - Remove icon file (only, when this file is saved in user home directory) This idea is inspired with Windows. I first see similar thing implemented in Windows XP.

Where do you expect to see these options? In the application launcher menu when right-clicking on an application's entry? in System Settings somewhere? in the properties dialog for a given file (either the file associated with the application in question or the .desktop file for the application)?
What is the intended purpose of these options? Are you just trying to remove an application from the menu? Why would you want an option for removing the working directory? (which can be edited from the .desktop file's properties dialog) By "Remove icon file", do you mean to delete the actual image used as the application's icon (which is what's implied by calling it "Remove icon file") or did you mean to clear the Icon=... line from the .desktop file (in which case I'd expect it to be called "Clear icon", or at least omit "file" from the option since it isn't removing any files)? Again, why would you want to do this?

These options should be accessible by dialog opened, when user will delete .desktop file associated with application. Windows XP have similar dialog (when user removes desktop icon, Windows warn user should use add/remove program control panel applet to remove application).
These options should help user to clean up for hand-installed application (for example by installer - special program delivered by app vendor; many games comes with installers)
See above. Of course, working directory could be different than application installation directory, so this option existence is not must have. By remove icon file I mean an menu entry (desktop file existing in special location of xdg directory) and icon (also if it is saved in user home directory)

So what you want is that when a user removes an icon from their desktop (which they had installed from e.g. flatpak, snap, appimage, or distro repos) that the desktop should offer to uninstall the app, including optionally cleaning up any left-over data and config files in the user's home directory and system (including icons and shortcuts that were added as part of installation or use of the app)?

Something simillar, but integration with flatpak, snap, etc. isn't must have. I think rather about removing icon file + desktop file (saved somewhere in xdg dirs). Also, there should also exist option to remove app working directory.
